The problem seems to vary in its occurance. It might not show itself for a
few hours, and start doing it a few times within one minute. It must be some
sort of background task that is doing it.
Another note is that the keyboard is not frozen, and the mouse movement is
actually being tracked, but the screen display and any mouse clicks are
somehow buffered, and then the screen is updated after the pause.
I've run out of ideas to try.
