I'm always nervous about fiddling around with drivers and safe mode.

I wonder if something time-dependent in the boot process accounts for the
delay, for example logging into our wireless network.

Another approach is not to use Ink Desktop until Microsoft gets it working
properly. From the various references in the documentation to the orange
screen it is clear they are talking their way around a glitch, but I don't
know enough to know why this was nontrivial to fix.
