I don't have these problems, however, my configuration is a bit different:
Smartphone i-mate SP5 and ActiveSync 4.2. First of all, I can suggest you to
check the synchronisation with other sources: Outlook or Exchange server (I
don't use Outlook after installing Office 2007 H&S, but my phone is connected
to mailbox on mail2web.com). In addition, check the sync of Pocket IE
Favorites. If these items are synchronised well on both sides (PC and
device), try to sync OneNote. Check the settings on device: ActiveSync, menu
Options, Windows PC, Microsoft Office OneNote.

Addition details, if they could help: I have installed OneNote mobile on the
Storage card and use ActiveSync via Bluetooth (not a simple task to set it
up, but now it works well).
